I've been through those checkpoints and usually when they see my windshield sticker is up to date they just wave me through. A couple of times I have been asked to present my Thai driving license which I have and was waved on.
The times I had to pay was when I wasn't wearing my seat belt or when I accidentally stopped with the nose of my car in the pedestrian crosswalk at the red light in the center of town.
Just to set the record straight, I wasn't stopped since I had to park about 50 meters from the check point. When I left after I was finished at the school there, I did a u-turn, so again, I was spared, and probably would not have been fined anyway, since I there was no reason to fine me.
Like I said though, they were only pulling Farang over, and most of them got fined. They were most likely tourists without valid motorbike licenses. I can only think that was the case since all the ones who were stopped while I was watching had helmets on. Only two Thais got stopped, but they did not have helmets on.
Yes, if you don't have a license they you deserve a fine if you get one, but the last time I checked, very few Thai have a motorbike license, so why only target foreigners?
I personally don't have a problem with the MIB. After all, I've only had two fines in all my time year. 400 baht over the space of 14 years is hardly something to cry about, and besides, I only had myself to blame on both occasions.

Don't try to impress me with your manner of dress cos a monkey himself is a monkey no less - cold fact
